I left japan a month ago after being there for 2 months for Vietnam. Love vietnam, but the thought of going back to japan is a very pleasant thought! It's just such an easy country. No crime, good food, clean environment, a lot to do.
I'd consider looking into buying a rail pass and then staying somewhere outside of the city along the railway lines within 15min or so of downtown, or even in random towns in-between destinations. For example if you wanna go to Nagasaki, then perhaps find some town large enough with a basic business hotel, but not large enough to be a tourist attraction (e.g. Kurume or Sasebo) half along the way and leave your current destination in the evening, sleep there, then head to your destination in the morning. I found several hotels for 35-50 dollars a night that way
Also, there are lockboxes at train stations everywhere and they're really safe, so doing it I a bit of a "hacky" way is actually not that inconvenient at all and you'll probably save like 50% on accomodation

If you get a chance visit Yakushima. It's an island south of Kagoshima in Kyushuu. Yakushima is an amazing island that homes the oldest tree in Japan. It's a 8-9 hour hike out and back for the Jomon Sugai hike. The forest is also the inspiration for the movie Princess Mononoke. There are other great trails on the island.
